what kind of paint do MS use in their world?
i mean do they use matte type paint like those found in military vehicles, or do they use the shiny kind found in cars? not sure if this is in the correct forum though. and secondly, why do military vehicles tend to use matte paint scheme?

military use matte since its less reflective than "normal" glossy ones. Ofc they also use stealth coating etc.
As for MS, most likely they do usually use whatever paint as the rest of the arsenal, whatever future-paint it might be. There are also units that uses special beam-reflecting/deflecting/anti-beam gimmick coating, or outright dont use paint at all. If it wasnt for Junius treaty, Zaft just might not even use any paint for their nuclear Zakus.

You do not want to have a shiny vehicle, they even teach you to mask the shiny bits.
The only problem here is that the earlier MS, before MS-07B-3 is supposed to have the beam resistive coating, MSs of Zeon used Critical semi-transparent medium(臨界半透体) as a protective coating, which renders lasers almost useless(very ineffective). This coating was also used inside the Solar Ray system so you can imagine how good a protection it gives.
Now, the problem, if it reflects laser at an almost 100% rate, wouldn't it be also reflective to all other light/electromagnetic waves as well, which makes it shiny?

The reason for using matte paint schemes is simple... to make the vehicle less visible at a distance. If you're reflecting a lot of light from a glossy surface like a metallic clearcoat paintjob or highly polished metal surface, that intense reflected light can easily result in you being spotted even if you're mostly concealed. That's why military field uniforms, gear, and vehicles tend not to include high-reflectivity materials and coatings. Mobile Suits are so big that they're all but impossible to camouflage conventionally. It's presumed that they use matte paint similar to a regular military vehicle. There are some bits of art that suggest some Mobile Suit units tried to use a dazzle camouflage pattern to disguise the direction of their movements when hiding the mobile suit itself simply wasn't possible.

Also you have the Cosmic Era wherein the Phase Shift seems to artificially color the suit from the computer systems data, as seen in the changing color of the Strike Rogue in SEED Destiny

Well, not nanomachines but UC's critical semi-transparent medium, beam resistant coating and ABC are already nanotech level.
Also CC's nanomachines as a protective and repair, maintenance coating.

I would say the only main similarity between the two is that they both operate at the nanometer scale. Otherwise the tech are very different seemingly.
The nanomachines paint in Gundam 00 can actively change the color at will or at least between a few set patterns in the case of the Shell Flag. Whereas Nanolaminate Armor paint can't change the color but add defensive strength when exposed to the Ahab Particles made by the Ahab Reactor.
Still interesting paint tech nevertheless for both.
