The Axis/Neo Zeon having two separate MS development teams is certainly one of the current theories, although they are only differentiated by the first number, not the first two, as in the case of the AMX-003 and AMX-103. However, there's an alternative theory that the first digit might actually indicate if a machine is a mass production model (AMX-0XX) or a prototype (AMX-1XX).

The Geara Doga is an interesting case, since we are told that it is a design from the previous Neo Zeon movement, something that was further confirmed by Missing Link introducing a prototype Doga already by U.C. 0090, just a year after the end of the First Neo Zeon War and 3 years before Char's own Neo Zeon movement.

There's also the case of the Neue Ziel which has two model numbers, AMX-002 and AMA-X2. Mark had proposed that the Jamru Fin could have had the AMA-X1 designation at one point. And if we assume that the Zodiack is the AMA-X0 and take into account the AMA-X7 Shamblo, perhaps we could fill the list like this:

Back to the previous question, my own impression is that the AMX-0XX units are based on existing MS/MA designs, such as the Gaza A & B (Gaza C & D and GaZowmn), Zaku II (Zaku III), Dom (Dreissen), Elmeth (Qubeley), Gundam Mk V (Doven Wolf), Psycho Gundam (Geymalk), Physalis Gundam (Gigantic), Bigro (Jamru Fin) and Pale Rider (Todesritter). On the other hand, the AMX-1XX mostly seem to by new machines with original designs. The glaring exceptions are the AMX-117L and AMX-117R.
