That takes from the mid-season brawl in 00, when the Meisters fight the combined forces of all three powers in a massive trap in the Chinese desert. Setsuna and Tieria are coming out of hiding to give Lockon and Allelujah an escape opportunity, and are spotted by two scouts. Setsuna chases them down and cuts them up, but no sooner does he do than stand-by missile batteries put out in expectation light up.

So really, that's just missiles they threw down somewhere on the possibility that the Gundams would be there. They didn't know for sure.
