They likely use inertial guidance for the majority of their range and switch to something else for terminal guidance like infrared or active radar once they're close enough for Minovsky particle interference to not by a significant issue.

That could post a problem--for example, I could imagine when the central government actually want to impose a law on the entire system, which must have been rare because of the decentralized fleets, they have to write the law in a way that accommodate the difference in times between the settlements...
